Koeman decided to leave a number of key players at home for the clash including Frenkie de Jong and Lionel Messi.
However, his side had no problems in Ukraine after Sergino Dest netted the opening goal in the 52nd minute. It was his first goal since his move from Ajax, and only the third goal of his career.
Martin Braithwaite added another two, while Antoine Griezmann sealed the victory in the last minute.
Barcelona may be struggling in La Liga, but they have already booked their place in the knockout round of the Champions League with four wins out of four in the group.
In the other game, Matthijs de Ligt played the full ninety minutes as Juventus needed a 92nd minute Alvaro Morata goal to defeat Ferencvaros 2-1.
