The 45-year-old former Netherlands striker has replaced Justin Edinburgh, who parted ways with the club at the end of August.
Northampton chairman Kelvin Thomas told the club website, “We had two targets that we wanted to speak to initially and Jimmy became our top choice so we are pleased.
“He is an inspirational leader, someone who has had success at this level in the recent past and we think he is a very good fit here.”
Hasselbaink has been out of work since being sacked by QPR in November 2016. He previously had roles in charge of Royal Antwerp and Burton Albion.
