The home side got off to a good start, and took the lead after 19 minutes as winger Ryan Thomas slid the ball home at the back post after Fred Benson saw his header blocked.
Roda JC equalised just after the hour mark with Mitchell Donald tapping into an empty net after the ball fell at his feet following good work by Guus Hupperts.
PEC Zwolle were awarded a penalty after Thomas was fouled by Biemans in the box, and Guyon Fernandez made no mistake from the spot to make it 2-1 with 13 minutes left.
In injury time the three points were secured by Benson who slotted into the net on the rebound after a fine save by Roda JC goalkeeper Filip Kurto.
The win lifts PEC Zwolle up a place into eight position, while Roda remain just a place above the drop zone in 15th.
