PSV captain Wijnaldum withdrew from the squad on Monday due to an ankle injury, while Van der Vaart has pulled out with a hamstring injury.
Louis van Gaal surprisingly called up Welsey Sneijder to replace Wijnaldum, despite months of stating the player needs to return to form with Galatasaray before being available for selection.
Sneijder was stripped of the captaincy and dropped in June, whilst also missing the friendly against Portugal last month, but is now back for the Oranje.
The Galatasaray man is now set to start Friday’s game away to Estonia after Van der Vaart dropped out of the squad, to be replaced by PSV midfielder Adam Maher.
Maher has impressed with PSV since moving to the club this summer from AZ Alkmaar, and the 20 year old is now in line to earn his fifth cap for his country.
Netherlands can confirm their place at next years World Cup in Brazil if they can see of Estonia on Friday, and Andorra the following Tuesday.
