The visitors took a shock lead after 24 minutes with Jordy Buijs netting from the penalty spot after a handball in the box by Jan-Arie van der Heijden.
Vitesse were awarded their own penalty ten minutes later for another handball, and Lucas Piazon leveled the scores with an excellent spot kick into the top corner.
Midfielder Christian Atsu nearly gave the home side the lead before the break but his shot crashed off the bar.
Five minutes into the second half, Piazon netted his second following a nice Vitesse move, and the home side deservedly led 2-1.
Kelvin Leerdam made it 3-1 five minutes before the end with a nice header into the bottom corner, which eased the nerves around the stadium.
However Anthony Lurling smashed a great effort past Piet Velthuizen to make it 3-2 in the final minute, but it proved to be nothing more than a consolation as Vitesse held out.
The three points move Vitesse back above Ajax and Twente into the top spot, as their excellent form continues.
