After the 3-0 loss in England last week, Vitesse were always facing an uphill task in the second leg, and after only four minutes Southampton made that task impossible with Graziano Pelle calmly turning his marker in the box before firing into the bottom corner.
After the opener, Vitesse dominated possession, but Milot Rashica and Maikel van der Werff passed up good chances to equalise with Dutchman Maarten Stekelenburg once again impressing in the Saints goal.
In the second half Vitesse continued to push for an equaliser, but in the 89th minute Sadio Mane capitalised on an error from Danilo Pantic before firing past Eloy Room to make it 2-0.
Vitesse can now concentrate on their league campaign, which starts on Sunday against Willem II.
