Leading 2-1 from the first leg, Vitesse seemed to be easing towards the final when Bertrand Traore raced through the PEC Zwolle defence before curling past Warner Hahn to put the Arnhem side 1-0 up at the break.
However PEC Zwolle boss Ron Jans switched to a back three at half time in an effort to get back into the tie, and the decision paid off on 56 minutes when Tomas Necid took advantage of slack defending from Jan-Arie van der Heijden before smashing the ball past Eloy Room.
The away side then went looking for the goal which would have taken the tie to extra time, but PEC Zwolle’s chances were ended with ten minutes to go when, Vitesse bound, Maikel van der Werff was shown his second yellow card.
Vitesse Arnhem will now face either Feyenoord or Heerenveen for a place in the Europa League.
